Digestive System Guide – How Digestion Works

A simple, practical map of the digestive system — what it does, how it can go wrong, and why herbal support works the way it does

Digestion is the foundation of health. Almost every traditional medical system in the world — Ayurveda, Traditional Chinese Medicine, Western herbalism, Hippocratic medicine — has recognized this. When digestion is working well, the body is nourished, energy is available, elimination is clear, and the whole system functions with more resilience. When digestion is compromised, the effects ripple outward in ways that can be surprisingly far-reaching: poor energy, skin trouble, immune vulnerability, mood instability, hormonal disruption.

This is why digestion is usually the first body system an herbalist addresses, and why the digestive materia medica is one of the richest in all of herbal medicine. More herbs affect digestion than almost any other system — because healthy digestion touches everything else.

Before you can understand how herbs support digestion, you need a working map of how digestion actually works. Not a medical textbook — a practical, usable map that tells you what is happening where, what can go wrong at each stage, and why specific herbs work where they do. That is what this article gives you.

The Big Picture: Digestion as a Journey

Think of digestion as a journey that food takes through your body, with different things happening at each stop along the way. The goal of the whole journey is to break food down into forms small enough to absorb — amino acids from proteins, fatty acids and glycerol from fats, simple sugars from carbohydrates — and then to absorb those nutrients into the bloodstream where they can be used.

Anything left over that can’t be absorbed or used gets collected, processed in the large intestine with the help of trillions of microorganisms, and eliminated. The whole journey, from eating to elimination, takes anywhere from 24 to 72 hours in a healthy adult, with most of the nutritional absorption happening in the small intestine.

Along the way, six major organs and several accessory structures play important roles. Understanding what each one does — and what it looks like when each one struggles — is your practical map of the digestive system.

The Six Stops

Stop 1: The Mouth — where digestion actually begins

Most people think digestion starts in the stomach. It doesn’t. It starts in the mouth, and in some important ways it starts before you even take a bite.

The sight, smell, and thought of food trigger the first wave of digestive preparation: saliva begins to flow, containing amylase, an enzyme that starts breaking down carbohydrates. The brain sends signals to the stomach to begin producing acid. The liver and gallbladder begin preparing bile. All of this happens before food arrives.

In the mouth itself, chewing mechanically breaks food into smaller pieces, dramatically increasing the surface area available to digestive enzymes. Saliva moistens and lubricates food for swallowing and begins enzymatic digestion of starches.

Why it matters for herbalism: bitters work here. The moment a bitter substance touches your tongue, it triggers a cascade of digestive signaling through the nervous system that prepares the entire digestive system for the meal ahead. This is why bitters must be tasted to work — capsules that bypass the tongue miss the whole mechanism. This is also why eating mindfully — smelling your food, chewing thoroughly, not rushing — is itself a digestive support practice.

Stop 2: The Stomach — the acid bath

Food moves from the mouth down the esophagus and into the stomach, which is essentially a muscular bag designed to do several things simultaneously: churn and mix food with digestive juices, create a highly acidic environment that kills pathogens and begins protein digestion, and regulate the speed at which partially digested food moves into the small intestine.

The stomach secretes hydrochloric acid (HCl) at a pH of around 1.5 to 3.5 — acidic enough to dissolve metal over time. This extreme acidity is essential for activating pepsin, the primary protein-digesting enzyme, and for sterilizing food. The stomach lining protects itself from this acid through a layer of thick mucus.

Food typically spends one to four hours in the stomach, depending on its composition. Pure carbohydrates move through quickly. Protein takes longer. Fat takes the longest, which is part of why fatty meals feel heavy and satisfying.

What goes wrong here: low stomach acid is far more common than people realize and is a root cause of many apparent digestive problems. Without adequate acid, proteins are not properly broken down, minerals are not well absorbed, the bacterial sterilization of food is incomplete, and the valve that allows food to enter the small intestine does not function optimally. Paradoxically, some symptoms of low stomach acid — burping, bloating, and a sensation of acid rising — are identical to the symptoms of too much acid, which is why many people who are prescribed acid-suppressing medications may actually have the opposite problem.

Herbal relevance: bitters stimulate stomach acid production. Aromatic carminatives help the stomach to empty efficiently. Demulcent herbs like marshmallow root soothe an irritated stomach lining without reducing acid.

Stop 3: The Small Intestine — where most absorption happens

The small intestine is where the real nutritional action takes place. At approximately 20 feet long, it is coiled into the central abdominal cavity and lined with millions of tiny finger-like projections called villi, which in turn are covered in even tinier microvilli. This elaborate folding creates an enormous surface area — roughly the size of a tennis court — across which the vast majority of nutrient absorption occurs.

Partially digested food enters the small intestine as a semi-liquid called chyme. Here, it is met by bile from the gallbladder (which emulsifies fats), pancreatic enzymes (which continue the breakdown of proteins, fats, and carbohydrates), and enzymes produced by the intestinal lining itself. The result is further breakdown into the smallest absorbable units: amino acids, fatty acids, simple sugars, vitamins, and minerals.

The small intestine also houses a significant portion of the immune system — roughly 70 to 80 percent, by some estimates — in the form of lymphoid tissue called Peyer’s patches. The health of the small intestinal lining is therefore directly relevant to immune function.

What goes wrong here: intestinal permeability (“leaky gut”) — where the tight junctions between intestinal cells become compromised — allows larger food particles, bacteria, and other substances to pass into the bloodstream, triggering systemic inflammation. Small intestinal bacterial overgrowth (SIBO) — an excess of bacteria in the small intestine — can cause bloating, gas, and malabsorption. Poor bile production impairs fat and fat-soluble vitamin absorption.

Herbal relevance: demulcent herbs support and soothe the intestinal mucosa. Antimicrobial herbs can address SIBO. Hepatic herbs that support bile flow improve fat digestion and absorption of fat-soluble vitamins. Prebiotics nourish the beneficial organisms that maintain intestinal integrity.

Stop 4: The Liver and Gallbladder — the chemistry lab

The liver is the most metabolically active organ in the body and deserves its own section even though it is an accessory to digestion rather than part of the main digestive tract. Everything absorbed from the small intestine goes directly to the liver via the portal vein before it enters general circulation. The liver processes, detoxifies, packages, and distributes nutrients, neutralizes toxins, produces bile, and performs hundreds of other metabolic functions.

Bile, produced continuously by the liver and stored in the gallbladder, is essential for fat digestion. When fat arrives in the small intestine, the gallbladder contracts and releases bile, which acts as an emulsifier — breaking large fat globules into tiny droplets that can be more easily processed by digestive enzymes. Poor bile flow (from a sluggish liver, gallstones, or reduced gallbladder function) impairs fat digestion significantly and can cause bloating, nausea after fatty meals, and poor absorption of fat-soluble vitamins A, D, E, and K.

What goes wrong here: a sluggish liver reduces bile production and impairs detoxification, contributing to systemic problems that seem far removed from digestion. The liver is particularly sensitive to excess alcohol, processed foods, environmental toxins, and certain medications.

Herbal relevance: hepatic herbs like milk thistle, dandelion root, artichoke leaf, and turmeric support liver function and bile flow. Cholagogue herbs specifically stimulate bile secretion from the gallbladder and are useful for fat digestion and sluggish liver patterns.

Stop 5: The Large Intestine — the microbiome’s home

What the small intestine cannot absorb arrives in the large intestine (colon), a much wider tube approximately five feet long. Here, the focus shifts from digestion and absorption to water reabsorption, electrolyte balance, and the final processing of waste material.

The large intestine is home to the gut microbiome — a community of trillions of microorganisms including bacteria, fungi, and other organisms that play essential roles in human health far beyond digestion. The microbiome ferments undigested plant fibers (prebiotics), producing short-chain fatty acids that nourish the colon lining, support immune function, and have systemic anti-inflammatory effects. It also contributes to the production of certain B vitamins and vitamin K, trains the immune system, and communicates with the brain via the gut-brain axis.

The composition of the microbiome is profoundly affected by diet, stress, antibiotic use, sleep quality, and many other factors. A healthy, diverse microbiome is associated with broad health benefits; a disrupted microbiome (dysbiosis) is associated with digestive problems, immune dysfunction, mood disorders, and systemic inflammation.

What goes wrong here: dysbiosis, constipation (too little water reabsorption or inadequate motility), diarrhea (too much speed or inflammation), and inflammatory bowel conditions all begin in or significantly involve the large intestine.

Herbal relevance: prebiotic herbs feed beneficial bacteria. Astringent herbs tone lax, inflamed colonic tissue and reduce excess secretion in diarrheal patterns. Warming carminative herbs support motility. Demulcent and anti-inflammatory herbs soothe inflamed colon tissue.

Stop 6: The Enteric Nervous System — the second brain

This one doesn’t appear on most digestive anatomy diagrams, but it belongs in any practical herbal understanding of digestion: the enteric nervous system.

The gut contains approximately 500 million neurons — more than the spinal cord — embedded in the walls of the digestive tract. This network is so extensive and so functionally independent that it is often called the “second brain.” It regulates digestive motility, coordinates secretions, and responds to the contents of the gut — all largely independently of the central nervous system.

The enteric nervous system communicates extensively with the brain via the vagus nerve, in a relationship now called the gut-brain axis. This bidirectional communication means that what happens in the gut affects mood, cognition, and stress response — and that stress, anxiety, and emotional states profoundly affect digestive function. This is why anxiety tightens the gut, why stress causes diarrhea, why grief can make eating feel impossible, and why chronic stress is one of the most reliable ways to develop digestive problems.

Herbal relevance: herbs that calm the nervous system — chamomile, lemon balm, valerian, passionflower — often improve digestion significantly in people whose digestive problems are driven by nervous system tension. This is not a secondary effect. Calming the nervous system IS supporting digestion when stress is the root pattern.

The Digestive System and the Rest of the Body

Check digestion. Fatigue? Check digestion. The digestive system is not just one organ system among equals — it is the foundation.

For one week, pay attention to your digestion at each stage — not obsessively, just with curiosity.

Do you feel hungry at mealtimes, or does hunger feel absent or blunted?
How does your stomach feel 30–60 minutes after eating — comfortable, heavy, bloated, burning?
Does your energy drop significantly after meals, or stay even?
How regular and comfortable is elimination?
Is there anything you consistently notice after eating certain foods?

These observations are the starting point for understanding your own digestive patterns — and for choosing herbs that actually fit what is happening, rather than herbs that address digestion in general.
